We lost so much when they transitioned to 3d especially in the way of directional inputs because those had to be used for movement in the storm games and really the only interesting idea I've seen added to the series was in this game where different jutsu function better/worse depending on your location. The game had it's turtles, rushers, grapplers, zoners and chakra deny-ers and that led to a much larger viable character pool. Narutimate Accel 2 (Ultimate ninja 5 in eu and never released in NA) was one of my favorite fighting games of the time and I think it's a shame that they didn't get some of the modern features that we see now like the amazing cell shading that storm runs with and more importantly, netplay. Because of this everyone plays the same 2 or 3 characters and playstyles are just non-existent. Every character in the storm series feels homogenized and there's very little in the way of different character roles and matchups. Back in the ps2 era the Naruto fighting games made by NamcoBandai were so much better and I feel a great deal of depth and character diversity was lost when transitioning to the 3d games.
